When Wario finished building his castle, he loaded all of his treasure into the huge basement. What he didn't know was that a black jewel he had stolen contained an ancient evil. Wario's treasure is turned into monsters, and the castle is destroyed - broken into rubble. If Wario wants his treasure and his castle back, he has to head out and destroy every enemy and gather every treasure he can find, using nothing more than his brute strength.
Each world has eight treasure chests that only appear when you press same-coloured switches. Each world also has eight secret areas where you can collect red crystals and gold statue parts. Finally, there are five spritelings hidden in boxes around each world as well. It is up to you to find every last item in each level, and then face the boss. Most treasure chest buttons are hidden, and require you to solve puzzles or explore thoroughly to find them. The secret areas come in two types - regular trap-doors lead to small puzzles, and steel trap-doors lead to tricky tests of platforming ability.
All the while, Wario has to bash enemies and use their bodies as deadweight to open new areas, or indeed to bash more enemies. If Wario slips off a stage into a pit he will have to find his way out of the Unithorn lair by finding the spring. If by chance Wario does happen to lose hearts, he can top them up with Garlic. If he runs out completely then he will have to buy himself a continue.

The final treasure to be found in the second stage of each world is a Nintendo system:
- Excitement Central: Greenhorn Ruins – NES
- Spooktastic World: Wonky Circus – Nintendo 64
- Thrillsville: Beanstalk Way – Game Boy Advance
- Sparkle Land: Pecan Sands – GameCube
When you find all 8 treasure chests in a stage, a card featuring one of the characters from WarioWare Inc.: Mega Microgames will appear in front of the giant treasure chest in the hubworld. The cards that appear are: Wario, Jimmy T, 9-Volt, Mona, Kat, Orbulon, Dr. Crygor and Dribble. If you hit one of the cards, the game will download a set of demo microgames to a Game Boy Advance connected using the GCN-GBA Link Cable.
